30 Days, 30 Minutes: Medical Imaging Notebooks

Curated collection of 54 medical imaging notebooks compiled over 30 days, covering topics from DICOM annotation to radiomic feature extraction, designed to enhance learning and research.

30 days, 30 minutes was a 2023 PYCAD curation: 30 minutes a day, 30 days, a list of medical-imaging notebooks (54 titles). DICOM annotation, NIfTI I/O, OpenNeuro, PyRadiomics, bone-age CNNs. It is a reading list, not a course and not a library.

The old gated landing (/30-30-medical-imaging-notebooks/) is gone. There is no subscribe wall in front of a zip anymore. What stays on this URL is the list we named, plus public siblings you can open today.

If you meant open this DICOM / NIfTI and paint a maskSlicer + ITK-SNAP. If you meant the PYCAD Python helpersamine0110/pycad (tutorials/). If you meant Vedo mesh workvedo-tutorials / the mesh-cutter and screenshot notes.

The five we named

The original post only spelled out the first five. The other 49 were behind the landing. Do not invent those titles.

# Notebook What it was for
1 DICOM annotation import Which annotations you can and cannot push as NDJSON
2 DICOM to text OCR / metadata out of a DICOM, not a viewer
3 NIfTI read example Open a .nii / .nii.gz, walk patches of the volume
4 OpenNeuro example cottoncandy → OpenNeuro on S3. A public dataset hop, not a hospital PACS
5 PyRadiomics feature extraction Stand up the extractor; pull radiomic features from a mask

The rest of the set covered the usual imaging-notebook waterfront (I/O, conversion, a CNN on bone age). Treat the five rows as the ones we are willing to stand behind by name.

What to open instead

  • PYCAD tutorials. github.com/amine0110/pycad — conversion, dataset helpers, the YOLOv8 mandible notebook. Install name is pycad-medic.
  • Vedo. vedo-tutorials. Mesh cut and offscreen screenshot are the two posts linked above.
  • Desktop, not a notebook. 3D Slicer and ITK-SNAP if the job is “open this volume and paint.”
  • Newsletter. Still lives at newsletter.pycad.co. That is a mailing list, not the 54-notebook zip.

What this page is not

  • Not a live download of 54 Colab files. The landing 404s. Saying “subscribe to get the repo” would be a lie.
  • Not a MONAI / nnU-Net course. Those are other URLs.
  • Not a PYCAD product. Notebooks we pointed at; not a platform we sell.

If a notebook you actually run has to become a viewer or a model inside a clinic app, that is the imaging piece. Case studies.

We build custom medical imaging platforms — advanced DICOM viewers, AI segmentation, and the clinical systems around them.
